I have an application where I only have 5 volts available to the Propeller Mini. I do not need the 5 volts from the 'on board 5v regulator'. Do you think I could remove/bypass the on board 5v regulator and use my supply's 5 volt output connected to the on board 3.3v regulator to power the processor?

Have you checked the regulator datasheets as not all regulators can withstand voltages on their outputs above the voltage on their inputs. particularly some older regulators would fail.
