Unable to bear the thought of throwing away a perfectly good BASIC Stamp 2 for cause of broken pins, I decided to make a custom adapter to fit the thing into the SX28 plug on my PDB. Currently, I have half of the I/O done, along with power and reset.
My question: How do I wire up the RS-232 DCE on the bottom of my PDB? I know it has Rx/Tx, which are included in the BS2 programming connection. Are there any pins on it which correspond to DTR?

PDB manual has diagram of RS232 connector.
RX, TX,CTS and RTS.
Do not see a DTR.
That RS232 interface on the PDB does not have a DTR connection on the DB-9 connector.

If it had one it would be on pin 4 of connector. That is not connected to anything.
You can't have an SX and a BS2 on the PDB at the same time because they share pins.
I am making an adapter to put ANOTHER BS2 in the sx socket.

Yes. You can have a BS2 module with the SX sitting there in it's socket.
Only one you have to take it out for is the BS2p40 module.

Are you making an adapter for the BS2 module or DIP (Parallax calls it an OEM)?

If you are using the BS2 DIP you can look at the schematic for this and it'll probably help connect it up.

If you are using a module would't it be easier to just plug it into the module socket?

Sounds like it is a module.
Why don't you just plug it into the socket that is made for it?
You can leave the SX28 in the SX socket while using all the Stamp modules except for the BS2p40.
That uses some of the same circuits on board as the SX.
