Is it safe to ground 12v that is being supplied to a stepper motor via a L293 to VSS on a Board of Education? I have attached the IC with labels

For the control signal to work, the L293's gnd and basic stamp gnd need to be connected (thin connection is better)

If it helps, you aren't really grounding 12V, you're connecting grounds.
If you have a circuit that operates at 12V, another at 5V, and one at 3.3V, their ground potential should all be the same: 0V.
Grounding a 12V supply would make the magic smoke escape.
