Is this possible?
I know that you can output a PLL Frequency to a pin, but is there a way to have the PLL Become the cog clock?

The timer/counter is clocked by the clock!
When in doubt what a PLL is or how it works, have a look here: en.wikipedia.org/wiki/Phase-locked_loop - it's one of wikipedia's more comprehensive technical articles, although I think they overdid it a little bit....
