board layout

anybody have any good reading recomendations on board layout? I'm finally going to get back into my SX goodies and get the beer brewing setup done. But when I look at the board for my coffee roaster and see what a mess it is, it makes me cringe because the beer setup will have more components.
How do others go about doing the layout for circuits/components on something like a protoboard? Just guess? put stuff together and see how it works, then move things as needed? This project is going to wind up on a protoboard, so it's not like I have a solderless breadboard on it for testing/playing (unless I buy one and install it I guess)

stand back! I have a slide rule and I know how to use it!
