Problem with SX-Key debug

I've just started using the Parallax SX48 with SX Key v3.1 and have encountered the following problem. When I program the chip in debug mode everything seems OK until I click the 'run' button. The ports don't appear to be operating correctly, and if I stop debug mode, then click on individual port bits, they won't change state, even though they're definitely configured as outputs, and aren't being pulled up or down by an external voltage. The only way to get the thing to work is to 'Reset' and 'Run' two or three times, then inexplicably everything starts to work, and I can toggle the port lines via the debug interface. The code I'm using has worked happily with SX52's for years, and it always works with the SX48 if I just program the chip without debug. I'm running @ 75MHz, but I get the same problem if I try running the code at lower frequency as well.

I've been using SX chips and SX Keys since the early Scenix days, and have never seen this problem before.

Any suggestions ?
