Personally, I prefer the Serial BOE-Bot. It is much more flexible in its connections. The USB-BOE can ONLY be connected to a PC. The Serial BOE can use its serial port with Modems, Serial Printers, or other RS-232 devices.
I'm with Allan - get the serial if your computer has an RS-232 port. USB is fine, but the setup is a bit of hassle and sometimes our customers experience intermittent driver hassles with the FTDI parts. Strangely, though, our kit mix is now 70% in favor of USB, while 30% is sticking with serial.
Being able to connect the serial port to other peripherals is also helpful, like GPS.
Also consider that using a USB version takes a bit longer (as the driver that maps to the virtual COM port must 'do its thing') when downloading code to a stamp- As result the native COM ports tend to program stamps a bit quicker...

Thanks for the input. I'm sold on the serial version. I'll be using it with my homework board and I saw there was some documentation to ease the difference from the standard board (boe).
