When you load a program into a BS it is stored in EEprom. When power is applied the program will execute.

You use the free Parallax IDE to compile and download your code into the BS2. It downloads into the BS2 EEPROM, and after that is kept there with or without power applied to the BS2. When power is applied to the BS2, your program runs -- even if a PC is not connected to it.

I usually blink a small LED with the BS2 so I can be sure my program is running, even though there's no PC attached.

This is the normal operating procedure for the BS2.
