stepper and pulsout

I'm having trouble getting a stepper driver to work well. And I'm
guessing that the pulsout command might only send one pulse at a time
and works through the rest of the program before it comes back to
pulsout. Thus, the pulse lengths are a function of the time it takes
to get back to the pulsout command? If this is true, is there a way to
keep a pulse train going until it is time to change the variable because
of an input change?
I would appreciate any help.
