Hi,
suggestions:
1) 9V is ok if you put it into pin 1 of the stamp. you can also put 5V into
pin 3.
2) maybe the battery cannot provide enough current. did you test how much it
needs?
3) try to use another power source to check it out.

This answer only applies to the OEM Stamp II where Vin (your 9 volts) is
on pin #3 according to the manual (figure on page 10) and Vdd (your 5
volts) is applied to pin #1 (again, page 10).
The regular Stamp II will take the 9 volts on pin # 24, and the 5 volts on
pin # 21.
