Strange issue with Stamp II and MC6 motor controllers

I have a strange issue going on. I have made a program for the stamp II that
receives a pulsin signal from a R/C receiver and then sends out commands to
two http://divelec.tripod.com/mc/mc6_specs2.html MC6 motor controllers
attached to two wheelchair type motors. Now here is the strange part. When I
have the power to the MC6's turned off the stamp II performs according to
code. When I try it with the power to the MC6's and try it my code gets
stuck repeating the same instructions. As soon as I shut off the power to
the MC6, and motors it works again? Any clues why this would happen. And as
for connections yes I share the same GND, but use independent power for
MC6's and Stamp II. So who can wiz me out of my major stump?
