binary frequency square wave generation

Hello All,
Can anyone suggest a way to generate a binary frequency square wave on propellor. That is first to generate a square wave of a given frequency for a given duration on a given pin. This I can do using CTRx, FRQx, and PHSx registers. What I need help for is the second part. That is the square wave is to continue without any interruption or phase shift with a new frequency (say f+1000) on the same pin for a new given duration.
