Hi, I want to power a 12v stepper motor using my basic stamp BOE kit's breadboard. Will the BOE' 5v regulator safely protect the kit and still allow me to access the 12v's for the stepper motor?

Not directly. You can probably power the BoE from the same 12V as your stepper motor supply, depending on its ability to deliver current. There is a 5V regulator onboard the BoE, and the Stamp runs on 5V. You'll need a pile of mosfets or a ULN2803 to interface the BoE outputs to your 12V stepper motor.

If you do power the BoE and the stepper from the same 12V supply, you will need to wire the units carefully so that the current taken by the stepper doesn't affect the BoE.
