Servo P12 vs. I/O P12

How does the boe-bot know if you are referencing the servo pins 12 and 13, or the I/O pins 12 and 13?
I would like to use pins 13 and 12 for my IR pairs. But the servo 12 seemed to be interfering with it. When I moved the IR pair to pins 11 and 10, everything worked fine. But my board is pretty crowded and the circuit would look a lot prettier if I could use pins 13 and 12.
